Omega-3 Virolution Zinc Finger
Omega-3
A new study out of Iran [!] says that daily supplementation with omega-3 fatty acids EPA DHA .. significant improvements in depression scores in seniors with mild to moderate depression.
..
web4health.com least 10-25% of all elderly people show clear symptoms of depression.
... two to eight percent suffer from loneliness and melancholy. [Only 8%? is that Iran? ...sounds like happytown!]
- or as Chief Wiggum says
"Oh, sure. We'd all love some real friends, Marge. But what are the odds of that happening? "
- Actually what we need right now is a good Montgomery Burns quote about Nucular power...

Virolution Frank Ryan
a novel view of evolution
HERV as a fourth force in evolution
Human Genome:
Vertebrate genes 1.5%
HERV & LTR 9%
LINE 21% (Long interspersed nuclear elements)
SINE 13% (Short Interspersed Elements)
DNA Transposons 3%
Unknown 52.5%
'Vertebrate' genes are those that code for proteins.. 20,000 coding for 'maybe' 40,000 proteins
The whole thing begins to look like a jumping gene- virus playground
HERV (Human Endogenous Retrovirus) , LINE and SINE are ERV related
... some (?) of 'Unknown' (don't call it junk)
is probably ERV related
So MOST of the Human Genome is Viral. Evolution by point mutation is one, (minor?) part of the picture.
I am re-reading Ryan... I wish he was more descriptive (LTR = Long Terminal Repeats???)
As A medico he presents long lists of 'genetic' diseases... genetics is way more than the study of sick people.
of Marburg & Ebola he says "their failure to transmit efficiently between people" means they are new...
- well I wouldnt choose to be in same room (town?) as Ebola, but I suppose it's inefficient because it scares people so bad they leave town on hearing the word...
LINE-1 relates to pol SINE relates to env (HERV common elements)
Alu repeats 'often included with SINE' - some more explanation please.
Seems that the book of Human Genetics and Evolution overall, needs to be written.
Its not about disease, its not about 'bad' genes ... Its about an entirely new view of evolution
FR enthuses about transmission of modified DNA - Methylated cytosine c5
- but no mechanism described.
I suppose a DNA replicase could recognise the Cytosine methylation and copy the methylation to the new strand(s) - its unclear how the matching strand would be labeled?
- if it does happen we are looking at a kind of inheritance of modifications?
I dont understand this phrase in the book: "C5 methyl groups unique to Thymine project into the major groove"
I thought it was Cytosine that got methylated.
(eg every woman must turn off one entire X chromosome, because Men operate with just one.... So turn off Daddy's or Mummy's ??)
............................
...
OK so here I got massively confused.. I was simultaneously reading Nick Lane's 'Oxygen' and it is, of course, NL who is, as ever, concerned with oxidative stress
from NL: 'Banded Iron.. bands can be mm to metres.. I have seen a chunk from WA, not necessarily 2.2Byo
........................
NL (not FR) attacks 2 of my favourite treats
N-Acetyl-Cysteine apparently inhibits production of haem oxygenase.
So your anti-oxidants act to mute signals that up protection...
I Intend to keep taking the NAC ... it has that thiol group which scavenges hangovers, paracetamol ODs, what have you...
FR also disses Omega3! All those double bonds in the mitochondrial membrane, its oxidative stress...
But dont worry, take Acetyl Carnatine, to ferry god fats across the Mmembrans...
[ Carnatine "old rats got up and did the Macarena" ]
then you need Lipoic Acid with that Carnatine (the only vitamin from meat?)
Now if youre gonna cut out egg yolks, watch out for that new-vegetarian gloom.
you gotta get your Choline, and it goes much better with Inositol.
I sometimes wonder If Im gonna get some Gelatin syndrome from all the caps I'm popping.
& I havnt even started on Lutein for me old eyes (marvelous Marigolds)
Thank Zeus for the USA.
Vitamins in NZ are 5x more expensive than mail order...

Biochemistry
Boned up on a 2010 Biochem text book - must be one of the last 'paper' ones - without rotating molecules with clickable sections and animated reactions, Biochem is just too hard.
Checking up on how DNA sequences are recognised, by Proteins. From an information point of view there must be a fan-out: Every gene recognition/regulator protein is coded by a gene so there must be a multiplier effect.. ie most regulators must control groups of genes??
Anyway the latest is: 80% of recognition mechanisms are of 3 types
1) "Zinc Finger" Zn held by Cys Cys and His His sticks out a loop of 12 or so Amino Acid s Aa - which 'recognises' about 5 Nucleotides? (in the major groove?)
"at least 2 fingers" per protein , of "at least 7-8 Aa each"
Sory I dont have the time to locate some good images.... do your own search in PDB...
2) Leucine Zipper
a dimer (not necessarily identical, so the DNA is "not necessarily palindromic" the recognition sequence in BRb 16 residues?

3) HTH Helix-Turn-Helix - may involve "indirect readout"
eg E.Coli Trp repressor forms 30 specific H bonds, 28 are with P in the backbone, only 2 are to bases -
ie it recognises the outside of the backbone of DNA from its bumps.
(Sounds primitive! is this realy how life got going?)
The book says pre-eukaryotes only have 3)
But
wisegeek
Zinc finger domains are found in some viral proteins, including the neocapsid (NC) protein of the Human Immunodeficiency-1 (HIV-1) virus.... highly conserved. I..

Why is the IDF so disgusting?
Shabak
The army invaded the village at 03h00, woke everyone up and went from house to house photographing children and recording their ID information. The photographs are complied and used by soldiers in demonstrations to systematically target and arrest the children. Once arrested, children are given a brief interrogation at an undisclosed military base and then returned to the village.
..Shabak ... determines which child is the most susceptible to psychological torture ... This unlucky boy is then rearrested, charged with stone throwing ... and subjected to a much longer interrogation without lawyer or parents present. After two or three children go through this punishment, the army raids the home of the popular committee leaders
Bil’in’s Abdallah Abu Rahmha, whom the European Union has labeled a human rights defender. He was given a sentence of 16 months for charges of incitement based on the coerced testimony of four children from Bil’in.

Saturday, February 19, 2011, 3pm: Thirteen Palestinian boys, all between the ages of 12 and 15, were arrested by Isrli Forces from a playground in the village of Beit Ommar, in the southern West Bank. The Isrli soldiers, supported by a unit of special forces, attacked the children with sound bombs, tear gas, and rubber bullets before making the arrests.
